Takes only 1.5 Quarts???

My LS650 Savage only takes 2 quarts of oil if I change the oil filter, and only 1.5 quarts when I don't change the filter. Has anyone else had this experience? I run the bike hot before draining the oil and hold it upright on level surface. What could be the problem?
